The Tubbataha Reef is located in Central Sulu Sea, 98 miles southeast of Puerto Princesa City, the capital of Palawan. It is composed of two large shallow reef platforms enclosing a sandy lagoon. On the seaward portions of the reef platform are steep walls up to 50 feet deep. Most of the park area is submerged, with only a few permanent emergent sandy islands.

The Tubbataha Reef has two atolls, the South and North Atoll, the North is around 4-5km wide and completely enclosed by a sandy lagoon. The South is triangular shaped, around 2-3 km wide and is also surrounded by a sandy lagoon, like the northern counterpart.On the southern part is a 2-3 ha sandy island, where the light house is located.
